Er, Flonase is especially good for long term use and is frequently prescribed for exactly this reason. People routinely take it for six months and more. Where did you hear that it should not be used for more than two weeks? This is not mentioned in the package insert.

The most common side effect of Flonase is headache. Some of us get mild nosebleeds. I switched to Nasonex for these two reasons.
