One reason you sleep better in the first half of the night is do the type of sleep you get in the two halves. In the first part of the night you get most of your non REM sleep. In the last half you most of your REM sleep. REM sleep is when you are dreaming. In REM you loose muscle tone (keeps you from acting out your dreams) and muscles in your neck and all over totally relax, narrowing the airway more. Now if you have been having short apneas in Non REM you will start to have much longer apneas associated with a desaturation in blood oxygen. Apnea is always worse in REM sleep because you still have muscle tone in non REM. Some people have apnea in REM sleep only do to the loss of muscle tone but usually they occur in non REM but are not as severe.
Once treated for Sleep Apnea one of the first things to happen is having a lot of REM sleep, called REM rebound, due to lack of enough REM sleep each night due to the apnea. After a few days of treatment your sleep returns to normal.
