Crying during naps

My 3 month old is sleeping 11 hours straight at night but keeps waking after 1/2 or or so crying during his naps. Sometimes he will alternate crying with short sleep periods and sometimes he will just scream. Is this ok? I don't know to get him up or let him cry. If I put the pacifier in he sometimes goes back to sleep. This is very stressful. Please help.
