Short naps and Weissbluth method

I have a 1 yr old boy and have read and began implementing, to the best of my ability, the Weissbluth method for the past week. We have success sleeping through the night, but naps have become a problem. He has yet to take a nap over 1 hour. I know that he is capable as he took long naps prior to implementing his schedule. He is falling asleep protesting, but wakes crying almost every time.

My question is what do do when he wakes up from these short naps?

Any help is appreciated.
