Sleep deprivation does cause the immune system to have problems. Deep sleep is the best sleep but being deprived of any sleep can have an effect. There are many disorders that can keep you from getting into deep sleep (slow wave sleep) without you being aware anything is going on.

You should take the sleep test, one is on sleepnet's homepage, and see how you score. May come up with something that you can look in to and get treatment to take care of the problem.
