I had differing results on three sleep studies. One was narcolepsy the others were inconclusive and varying. This really confused me but as time goes by and the more I look at myself and my behavior, the more sure I am of my illness. In some ways I felt let down by the whole "science" experience. When you have a clear repeatable diagnosis it gives you a sense of order.
My advice is to see if this doctor is open to the idea that maybe the test was inconclusive/invalid due to the circumstances. If I were you, I would like to know, with the data he does have, what kind of diagnosis he is proposing, if any. This might be one of those times for a second opinion. Good Luck.
